A first round pick of the Nationals in the 2005 draft, Zimmerman made a rapid ascension to the majors when he was called up on September 1, 2005. Zimmerman would never return to the minors, as he hit a scorching .397 that month, hitting ten doubles. In his first full season, in 2006, the North Carolina native came in second in Rookie of the Year balloting, after being narrowly edged out by Hanley Ramirez. Zimmerman drove in 110 runs that year, and clubbed a healthy 20 home runs while hitting .287. The third baseman's numbers were down slightly in his sophomore season, as his batting average dropped to .265 and his RBIs dropped to 91. However, he continued to hit home runs, finishing the season with 24.

His stats continued to improve and in 2007, Zimmerman recorded career-high runs, at 99, homeruns, at 24, games played, at 162, and times at bat, with 653.
