will vending machines respawn after the countdown or are they gone forever?

The countdown is for the items located in the vending machines, not the vending machines themselves. After the countdown is complete you will receive a message at the top of the screen saying "Shops have new inventory". This countdown also changes the "item of the day" which is located on the right hand side of all the machines.
So the vending machines will always be in the same spots as they were before, no matter how many times the time expires or you make a new game. The only thing that truly changes is the items within, which are randomized.
