Further, and much less important - it's easy to plop a rounded pie into a larger rectangular box. If the pizza box was engineered to be the exact size of the pie, then it would be more difficult to get the pie in there perfectly.

Excellent! One thing I'd add, and that's if pizza boxes were round, they have a potential to roll on the floor like wheels.
