When I am shopping for running shoes online, I find that I am more successful if I narrow down to the exact shoe that I want and then search across a broad spectrum of sites to find the best deal. At times, I have used Zappos, Overstock, ShoeBuy and along with a whole host of other sites. One good strategy is to find a particular shoe that you like and try to figure out when the manufacturer releases a new version of the shoe. At that point, you can usually find good discounts on the previous model as online retailers are looking to clear out their inventory.
If I had to pick just a couple stores out of the list, I would pick ShoeBuy and Zappos. ShoeBuy seems to have consistently good deals on the shoes that they carry, but they do have some limitations (e.g., they don’t carry Nike shoes). Still, I like that they offer free returns (this is key if buying a new shoe for you) and their system has worked flawlessly for me. Zappos has better overall inventory and great customer service, but I haven’t found pricing to be quite as aggressive at Zappos.
