My favorite combination has always been nVidia motherboard chipset and video card with AMD CPU, but this is getting much harder to come by since AMD bought ATI, as they're going more and more with ATI integrated chipsets.
But for reliability and compatibility, nVidia all the way. I try to buy the most powerful offering I can afford in order to stay as obsolete-proof as possible, but don't go crazy, as the very expensive cards come down in price in a couple months. For ~$200 you can do very very well, and if massive gaming performance isn't a priority you can spend much less.

M$ATI never put the effort into their Linux drivers that Nvidia did so they were always way behind the Windows driver and were very buggy. Nvidia has committed to provide the same functionality in their Linux drivers as they do in their Windows drivers and I have never had any problems with them. There are good and bad things about open source O/S's but I don't consider myself an open source zealot. If Nvidia will write and support good closed source Linux drivers I don't have any problem using them.
I'm sorry... you're running an open source operating system, but you think that nVidia are better because they are not open source, and ATI are worse because they are open source?!?!?!?!??!?!!?!?!?
ATI are generally know for better quality output (nicer anti-aliasing, etc) at a slight cost of speed. Although, atm, the fastest possible solution is and ATI solution. But ATI and nVidia tend to swap places as having the fastest card, fairly regularly.
