1) Kyoto is the capital of Japan for over 1000 years. This city is founed in 794 AD and you will find temples, shrines, museums and historical sites. This also acts as a textbook to Japanese history. It also ranks with regards to crafts and cuisine. The must see sites are the Golden Pavilion (Kinkakujii) the Zen rock garden, and the impressive Kiyomizu Temple, Imperial gardens and villas of Katsure Shugakuin.
You will also see the medieval Nijo Castle, the vermilion-lacquered Heian Shrine and the Buddhist art treasures of Sanjusangendo Temple are also worth visiting.
2) Nara is a one-hour city from Tokyo and considered a major Buddhist center which acted as Japan's capital during the 8th century AD. You will see the great Buddha of Todaiji Temple, ancient Kasuga Shrine and the Buddhist sculptures of Kofukuji Temple. This city is also the home of hundreds of sacred deer which can be seen in Nara Park. You will see the venerable Horyuji Temple that dates back to the 7th century AD.
3) Osaka, one of the largest cities in Japan has a prosperous and commercial area which is famous for its abundance of excellent restaurants, historic Osaka Castle and the performing arts of Kabuki and Bunraku.
You will find an impressive aquarium and a superb Museum of Oriental Ceramics.

M$Tokyo- not much historicall things there, but as the capital city it has its own charms
Kyoto- temples, old buildings and lots of history
Nara- similar to Kyoto
But of course it depends on what period of history you are interested in and how good your Japanese is. Interesting Japanese castles should also include Himeji castle (between Kobe and Okayama).
More modern history including wartime: Hiroshima's peace park, Miyajima island and in Kure the naval base and the Yamato museum are interesting. Okunoshima island in Hiroshima is where they made the poison gas. Onomichi and Setoda-cho island are also a step back in time to pre-war Hiroshima.
Meiji history in Hagi is interesting- walk through old towns and villages, Yamaguchi prefecture.
