After reading what I believe to be the offending judicial opinion in this case, Hinrichs v Bosma, I could find no basis for the claim that prayers to Allah were permitted while Christian prayers were not. This ruling explicitly states that prayer proselytizing or showing preference to any particular faith were not allowed in the context of this ruling.
A later ruling in limited favor of Muslim inmates' right to worship in a correctional facility might be twisted to indicate that Hamilton was in favor of Muslim prayer, but it would be a stretch based on entirely different circumstances.
