That depends on what game you're looking for them in.
In The Ocarina of Time, a big octo is the mini-boss in the temple inside Jabu-Jabu. You have to defeat it in order to rescue the princess and get the Spiritual Stone of Water.
In Majora's Mask, big octo hang out outside the Deku Palace and Shrine, in the Termina Swamp. They block the way.
There are several big octos in the ocean in The Wind Waker. You can determine their locations on your Sea Chart after you get the Octo Chart.
I can't find anything about them in later games, and don't remember encountering any in The Twilight Princess.
