Right in the heart of downtown and right out the door of the South Station MBTA stop.. well to say "stop" would be to call this busy Boston landmark a lot less than it is all by itself. South Station is a very interesting transportation hub of Boston in its own right. http://www.south-station.net/
Les Zygomates will have a great menu for lunch, dinner, dessert, wine, and even a raw bar for some for the best clams and oysters that can be had in the Boston city limits. Prices are across the board and an inexpensive can be found by looking but more of the pricing tends to be at the higher end and the fare is worth every penny. With the live jazz and other eclectic artists playing in the lounge side of the restaurant there is a great nightlife scene here as well.
I would also recommend since the good weather is returning in the new week and we should have temps near 80 in the next few days that you get to the waterfront and eat outside on the patio with a cheeseburger from Joe's American Bar & Grill at 100 Atlantic Avenue, Boston, MA 02110-3618. Joe's is right near Faneuil Hall (Quincy Market) and the New England Aquarium at the Haymarket MBTA stop and both surely are must visit destinations for shopping and exploration on any short visit to Boston, Massachusetts. Hope you have fun. :)

M$It is on the Freedom Trail, near Faneuil Hall, and it is the oldest continually operating restaurant in the United States. JFK's favorite restaurant - you can request his booth upstairs but its a little quiet up there for one. Enough with the history - lets get to the food.
If you like oysters, sit at the oyster baaaaa (or bar if you need the translation) its wicked fun! Best chowda by a long shot in Boston (although Legals is good) they have an amazing crab cake sandwich, and their oysters are always fresh. If you're feelin frisky, or like lobster, get the Union Special Lobster - baked stuffed - its phenomenal. Make sure you get some chowder - you will not be disappointed.
Once you're properly gorged yourself, walk over to Faneuil Hall - lots of history and shops, it has become a little bit of a tourist trap, but good stuff.
