What's the best format to archive audio in? I'm currently using FLAC to back-up CDs and making MP3s of those for the iPod.

If you're not a huge audiophile, like me, then 256kbps MP3 is plenty and I don't worry about source quality, but if you really wanna have your music be the best it can, storage is getting cheaper and eventually they'll be no penalty for having loss-less quality so you may want to keep on your FLAC road.
PS. Apple has a loss-less format that is compatible with the iPod now if you want...

M$MP3 is my favorite lossy format, not because it is the best (it isn't), but it will play everywhere, WMA won't play on iPods, AAC won't play on some other players. MP3 plays on all players and software.
You could make a case for using an open, non-proprietary format like OGG, but I think the two you are currently using are the best choices.
