This answer is partly my opinion.
Religious themes run directly or indirectly through many works of literature. From characters who sacrifice themselves solely for the good of others to important characters in threes and sevens, it’s fairly difficult to find a work of literature that doesn’t have obvious or subtle religious undertones.
Some works of literature and movies that have prominent or subtle religious themes include (but are not limited to): The Harry Potter Series (three main characters), The Lion, The Witch and The Wardrobe (male lion God like figure as well as sons of Adam and daughters of Eve), and Snow White and the Seven Dwarves (seven Apostles).

If I had to teach a book with a religious theme to my students, I would mention the religious reference but treat it merely as a cultural reference. Art (including literature) reflects life. Most authors include the religion of a culture they and/or their readers are familiar with in their stories. You can state this to your students and reinforce the idea that the author of the book used the religious element(s) to help his readers relate to the story.
The most inclusive and detailed list of blatantly religious themed books I’ve found is included in a list of banned books on Wikipedia. You can find the list at this link: http://en.wikipedia.org/wiki/List_of_books_banned_by_governments
