When you suspect or see that you have a Trojan Horse, bring in the big guns. Do a thorough scan with Hijack This, and post your findings to the forums at a tech site like Computer Cops or http://www.download.com or http://www.majorgeeks.com. Friendly folks there can help you figure out what parts of your system have been compromised. I had this happen about 4 years ago. I went without protection for only two days and ended up with a Trojan Horse and a couple of nasty viruses! Yes, a Trojan can download viruses that can definitely cause you software problems.
