I've been to Chicago and love that town... but I've only visited the Boston via the airport. I'd love to give Boston a try someday.
There are so many songs to choose from for both cities. When I think of Chicago, I think of blues.
Honestly... I think of Frank Sinatra singing "My kind of town... Chicago is..." first, then I think of blues.
I hope these two songs have an equivalent value to each other. They're both rough with a little bit of funk thrown in.
For Boston I picked Dirty Water by The Standells. Other people have done this song too... but I like the rough original version. I also like the honesty in the song.

For Chicago I picked Jesus Just left Chicago by ZZ Top. The times I've been to that city, I've gone to the blues clubs and had the time of my life!

I word the question so carefully so people didn't confusion location with band, but I assumed everyone would make the mistake. Maybe, I should have ask, "Do you prefer traveling to Boston or Chicago?"

Growing up, I have always been curious when a band writes a song and dedicates it to a woman. I've also been intrigued by the background story from those songs.
From what I hear, Boston is very difficult to navigate because it is very congested area. However, most people love the culture and history associated with Boston and don't forget Harvard and Boston College.
There are so many songs written about those two cities... I just made a silly assumption before I finished my morning coffee (tee hee).
