what is the best location for half a day tour in south of Israel?

This depends on a great many factors including especially your transportation and preferences. Here are some ideas.
1. Visit the Ramon crater, and especially the "nagaria" - a hill covered with rock prisms.
2. Visit the Dead Sea area, and especially the Ein Gedi beach and stream areas.
3. If you can afford flying there and back, visit Eilat - half a day is not much for that, but the Red Sea offers some amazing snorkeling and scuba diving over coral reefs, plus an under-water observatory, water sports, etc.

I may add to @opher suggestions to visit the fortress of Masada, it is right there near the shores of the Dead Sea.
