What handgun, $1,000 or less, would be your recommendation for personal protection and home defense?
Why that handgun?

The person asking is familiar with the handling of firearms and is only looking to upgrade or adding to their arsenal.

Since you like Sig's, I personally recommend the P226 Elite. This Sig is gorgeous, has beautiful wood grips, night sights, rail system for light/laser add on, and a slightly shorter trigger pull for faster repeat shots. You can find these for $950 or so, and they are easier to conceal as they are not full size handguns. It also features an ergonomic beavertail which is great for grabbing the gun quickly and knowing you're holding it right.

I personally like the Glock 33 chambered in .357 Sig. Whether you use hollow point or full metal jacket ammo, you have more stopping power than with a 9 mm. The Glock is better suited to experienced and practiced carriers, but continues to earn the apt name of "drastic plastic". The Glock 33 is especiallysuitable for me because it is easily concealable, fits my hands well (I'm ambidextrous), and had relatively little kick/recoil for the corresponding ammo and stopping power.

I found pricing starting at around US$450.00, but I suspect that you might be able to find a similar or better deal at local gun shows.

I work with some handgun experts. If this is a first gun, they all recommend a .22 caliber handgun. First, the price, second, the rounds are about 25% of the cost, its a good gun to get used to shooting and practice, it has no recoil, and is very small. It doesn't have the stopping power of these other guns but lets face it, it will make a good hole in anyone breaking in and surely scare them off.

Here's a review of some .22's

My father's theory about guns for home defense was "have a better one than the burglar" but he also didn't want to have to kill someone if they broke in.

His weapon of choice was a .25 caliber automatic pistol. They are very loud, hurt like hell but aren't likely to kill someone on one shot to the torso or limbs. The .22 bullet ricochets off bones and can be twice as deadly if fired into the torso even though the slug is smaller.

If you have a medium size home, a shotgun is the way to go but for a small apartment, you can't beat a .357 magnum Highwayman version.

Unfortunately for .25 caliber, there aren't very many reliable guns sold for it. I've used plenty of .25 guns and they're all for the most part pretty substandard, and I wouldn't make any my primary weapon.
