Always "tag" your notes. To tag your notes, simply write a keyword or word that will help you recall that note later. You can have more than one tag, but don't overtag, because then the search becomes less effective. For example, I might tag a study about the Prodigal Son with "party", "brothers", "luke", and "parable"
If digitizing your notes is an option, I recommend scanning and tagging notes with keywords into a program called Evernote. It's free for Mac and Windows, iPhone and Windows Mobile devices . Evernote doesn't have a scanning component. I have to do that first using my HP all-in-one software and scanner. Then, I import them into Evernote for easy reference and anywhere access in the future.
If scanning is not an option, then you're on the right track with keeping them in binders. Some options for paper organization and arching of your Bible study notes: Index your notes by topic. Then, cross-reference. Maybe take some time and create a Table of Contents. It may seem like big undertaking but just re-index 2-5 notes per day until you get through all of your notes.

I have started archiving my Bible notes in Circus Pony's Notebook. I think your advice to "live" each lesson for a week is a good way to cement the information I learned, and integrate it into my life. It is useless if I don't live it.
