Thinking of warmer climes, the weather should still be nice in Morocco and Gibraltar. Gibraltar has great weather, great history, a decent exchange rate as the British pound is taking a beating, and Morocco is only a ferry ride away, with Casablanca being a little bit further away. It's also something different from typical honeymoon spots.
Another warm non-traditional honeymoon spot would be the Galapagos Islands, off the coast of Ecuador, where you could see Birds of Paradise and all kinds of other creatures unique to the islands.

M$Hawaii is a good, solid choice, but I'm looking for other interesting ideas too. Chances are it'll be closer to early October than late September/October.
If you're looking for classic honeymoon destinations, Mauritius or the Seychelles could be candidates.
If looking for something more adventurous, Madagascar or Indonesia might be on the list. South Africa might be good, but it's not full-on tropical, though quite warm enough for most people. Queensland (Australia) and the Great Barrier Reef would be tempting for me.
If we're talking about tropical places per se, the Caribbean is always an option but as was mentioned previously it is in the middle of the hurricane season. September/October is not only hurricane season in the Caribbean but it can also rain and flood for days at a time even if there isn't a hurricane. I don't recommend anywhere in the Caribbean for those two months. The Caribbean is good between December and July.
To avoid hurricanes and seek out beaches, go to the South Pacific, like Fij or the South Indian ocean (Seychelles, Mauritius).
Add: Look into the Canary Islands as well. They are nice. I haven't been there but my uncle is obsessed with Tenerife for scuba and kite boarding.

M$If you prefer tropical climate the best places to go are:
1. Aruba is a hot and dry destination as Aruba registers an average temperature of 82 deg. all year round and things can get even hotter when the sun sets and casinos and discos gears up.
2. Barbados has terrific hotels plus all the elements of a perfect romance. This place will make your honeymoon worth remembering.
3. Curacao offers a lot of activities like biking, snorkeling at Klein Curacao, swim in the Blue Cave, dive at the mushroom forest, sail or play golf at Hyatt Regency, hike at Christoffel National Park
4. Fiji is a place where love and romance goes hand in hand. This is a perfect getaway for newlyweds and a perfect place to have one's honeymoon
5. Tahiti and the surrounding French Polynesian islandshave long been synonymous with paradise and honeymooners. Tahiti and the islands are truly a magical tropical place for a honeymoon and romantic getaway. The colors here are very vibrant, the waters of the Pacific are warm with friendly people.

M$I'd stay away from the Bahamas because of the very real chance of hurricane in Sept/Oct.
Yeah and bad weather can happen anywhere anytime, so I guess you just have to take that chance.

M$Dominica is gorgeous but prone to hurricanes in September and October. It's smack in the middle of the Wayward Islands (those islands they always mention in the Weather Channel)
Yes, anywhere in the Caribbean could be cloudy and rainy at that time. Quite apart from the less likely but more worrying hurricane risk.
If you don't care about the risk of rain, you can pick any tropical desitnation in the world: Thailand, Costa Rica, etc. There are plenty of gorgeous places in the world to choose from.

I visited Dominica in the fall, and it was great.
Absolutely. I mean I don't know how else I can say it but I live in the region and September/October are quite possibly the worst months to come here. While the weather is nice year round compared to say New England, Sept/Oct are by far the crappiest months. It can be good but you can also come here on one those weeks when it rains for days and then you'd wish you had gone someplace else.
Please don't get me wrong. Dominica is amazing and so are the other islands. And even September/October weather isn't that bad. But for the Caribbean I'd suggest anytime between December and July, especially February and March. After March/April it starts to get hot.
I wouldn't say "prone to." Yes, it's hurricane season, but probability is on your side. Late August/early September is the peak of the season.
