Yes, like in any other wars, spies were very important in the American Civil War. Spies for the Union side were decentralized and various groups of spies opearated around the country, at a much larger scale than the spies did for the Confederates. William A. Lloyd was a famous spy for the Union and he reported to Lincoln directly. The Confederates targeted their area of expedition and focused on Virginia, where the frontier of the war was. Many spies were caught after the Battle of Gettysburg, however, and one whose name was Will Talbot was even executed after Union won the battle.
