As Ed stated, the Experimental MIRV is easily the most powerful weapon in Fallout 3 in terms of sheer destructive power. But I wouldn't call it the best weapon simply because it weighs too much, is too dangerous to use and because Mini Nukes are hard to come by. It should only really be used on Super Mutant Behemoths.
The Alien Blaster on the other hand only weighs two units, comes with over 100 shots right when you pick it up, and can take down most of the enemies in the game with only one shot even with a low skill rating in Energy Weapons. As long as you don't use it on every single enemy in the game and are able to find some extra ammo for it, the Alien Blaster can last you for pretty much the entire game.

The best gun however is a tie between the "Xuanlong" Chinese Assault Rifle, and Lincoln's Repeater. There may be more powerful guns like the Alien Blaster, but the Xuanlong has above average damage, automatic fire, uses the common 5.56 rounds has a 36 round clip.
The Repeater lacks the auto features of a assault rifle and uses the rarer .44 cal bullets, it has zero spread meaning that every shot will go exactly where you aim, non-VATS it's clip is also massive with 15 rounds and massive damage dealt with each shot and you use hunting rifles to repair it.
It really depends on your style whether you charge up close (Xuanlong) or snipe from afar (Repeater).

What is the best/most powerful gun in Fallout 3?
I have the missile launcher, the laser rifle, and I have the quest that rewards the "Rock-It-Launcher," but what is hands down the most powerful weapon in the game?

If you do ever need more ammo for the Blaster, head northeast of the Smith Casey Garage (You'll get this location on your map during the main quest "Scientific Pursuits") past Fort Bannister. There will be a large crater guarded by Enclave Soldiers. At the bottom of the crater is a large overturned truck where you can pick up about 96 more units of Alien Blaster ammo.
