I think the development of Halo Wars might have delayed it. Even though it's a different company developing it, they might have thought releasing two Halo games for the PC one right after the other might be a bad thing.
Add to that the current economy, which has even hit Microsoft. They just laid off something like 5,000 people. Game studios all over are holding off on investing more money into new projects. Many of them are trashing even promising titles left and right.

They have to make Halo 3 for pc. They have Halo and Halo 2, why not Halo 3?

It seems likely that they intended to eventually port Halo 3 to PC, although in 2007 right before the Xbox 360 release, Bungie said a PC port hadn't even been discussed yet. I think the development of Halo Wars might have delayed it. Even though it's a different company developing it, they might have thought releasing two Halo games for the PC one right after the other might be a bad thing.
