Trip Advisor rates the Westin Palo Alto (675 El Camino Real, Palo Alto, CA 94301) and Creekside Inn (400 El Camino Real, Palo Alto, CA 94306) as two terrific, mid-range places to stay during your time in Palo Alto.
Personally, I love the Four Season in the area (2050 University Avenue, East Palo Alto). While it is pricey, you won't have a better experience. The linens, food and service are second to none. I wish I was there right now.

There's some really unique hotels in the area. Class it up at the Garden Court. It's part of a luxury chain based in Spain that has only two hotels in America, in NY and Palo Alto.
