The Brooklyn one is better, larger and has more species and is more famous. But it's also more crowded if that makes a difference.
The New York Garden, which is in the Bronx, is less populated and you can make a great day trip out of it. It's right next to Fordham University, near the Bronx Zoo and not far from Arthur Ave., the Little Italy of the Bronx.
