Use a converter program, most of them are iTunes aware so after the conversion the movie is going to be put in the right place for your iPod or iPhone to pick it up. You may also have to go to iTunes and allow videos to be part of the sync.

For the actual converters, I try two different things:

1. I have an ElGato Turbo.264 . This is a USB stick that comes with a really nice converter program that will make your video into the right format for iPhone, iPod or AppleTV. If you don't have a Mac, this product is sold under a different brand for Windows users. The cool thing about the USB stick is that video conversions take a LOT of time, one hour of video on a fast machine takes more than an hour to convert. This stick has an accelerator chip that makes it grind the video data much faster, so one hour of video takes less than one hour to convert. And it also lowers the CPU usage for your machine. Mine was $85 a year ago.

2. There is a fantastic free program called Handbrake that can convert almost any video between formats, and it is VERY easy. On top of it, it even rips DVDs. It is slower than option #1, but it is free. The results are either identical to the USB stick, or superior because the software for the stick has some odd bugs depending on the source format for the video. BTW, it even converts to PS3, Xbox, etc. It is an incredible piece of work, and it is FREE.

There are more choices of course, but after years of doing these video conversions on a daily basis, my two choices are either the USB stick or Handbrake.

I use Handbrake to rup DVDs, iSquint or VideoMonkey to convert other video formats, and Tooble or TubeTV to capture YouTube videos. www.media-convert.com can also convert video formats. All of the above are free.
