Handbrake. Open the preset window on the right and pick the iPhone/iPod Touch preset. If there are multiple files on the DVD (commentary, TV whow episodes, there will be a pull down menu toward the upper left. Pick frim the menu (usually the longest file(s) are the ones you want). Then just start the conversion.
Finally, recent versions of Handbrake have required that you also download VLC. Some of the algorithms that had previously been in Hanfbrake have been removed, but they are still in VLC.

I have used them both HandBreak and Videora and they give me a very similar outcome. Despite its name, it also works for converting video to iPod.

If you have tried Handbrake and could not get it working correctly, check out Videora iPhone Converter. http://www.videora.com/en-us/Converter/iPhone/

I always use Format Factory to add movies to my Itunes and put them on my Ipod. You might want to give it a try its free and pretty easy to use one of my favorites for sure. Good luck. http://www.youtube.com/watch?v=roqK50LoH5U&feature=related
