I see it the other way around.
I have a neighbor that recently told me about UFO experiences and 'lost time' accounts. I have no reason to disbelieve his experiences. Nor do think any less of him because of what he's told me.
He never asked me directly to believe his story, nor does he judge me.
But I have a hard time grasping the whole Scientology package that instills the idea of control through a large group of people and through the use of money.
To me that smells like cult, and is more scary than flying saucers any day.
Now, the Mormon faith? I just see them as yet another, albeit weird... sect of Christianity.
I don't have anything harsh or negative to say about them since they have never tried to force their beliefs onto me, and have always been kind. (personal experience)
*Plus you have to give them some credit for working on our global genealogy!

By scientifically literate standards, it's not OK to be either a Scientologist or a Morman. The Mormons unscientifically try to refute the DNA evidence that completely debunks some of their beliefs (specifically the ones involving genealogy). The Scientologists are complete wackos. I'm completely on the side of Anon. Tom Cruise and all are insanely brainwashed people who have been taken advantage of by greedy businessmen.
As for beliefs about alien abductions and UFOs... I could go on for an hour. Learn the right stuff through the Skeptic's Guide to the Universe. One thing is that people can have something called a waking dream where they are paralyzed in their sleep (which is normal) and dimly aware of their surroundings (not so normal, but nowhere near supernatural). This people misinterpret as many different things, depending on the culture they live in. For US citizens, it may be alien abductions; for others it's been secubi.

Is it more socially acceptable to be a Scientologist or Morman than it is to believe in aliens? If so, why?

That was part of my reasoning. It seems like being a Scientologist is OK, but just believing in aliens or "alien abduction" is considered "crazy"

Believing in aliens is one thing, and believing that aliens are visiting the Earth is quite another. By scientifically literate standards, it's not OK to be either a Scientologist or a Morman. What triggered the question was the story about the Prime Minister of Japan's wife claiming to have been abducted by aliens (and that she met Tom Cruise in a past life when he was Japanese, but that's another story).
And from when Dennis Kucinich's presidential bid was destroyed (at least what was left of it) after mentioning a UFO citing.
I didn't know about David's predicament. You would think now a days that just a UFO siting wouldn't hurt. It's the abductions that I think people have a hard time wrapping their heads around.
