The Cuban Missile crisis played a role but it was not the main reason for his fall. It was the closest the world have come to the nuclear war. A faltering economy played a significant role in his removal from power. His attempts to raised farm production failed and the rate of industrial growth slowed. Rivals such as Leonid Brezhnev also played an important role.

Brezhnev spent billions to fix the broken agriculture system. My guess is the people revolted and kick him out of power because they were hungry.
