Same as you would in single player mode:

Cross the bridge that collaspes as soon as the fight starts with Wesker. While Chris is running to that annoying boulder, have Sheva shoot Wesker in the back to slow him down. Once the boulder is clear, OR Wesker jumps up after Sheva, have Chris shoot Wesker in the back while Sheva clears the button mashing sequence where she is hanging from the ledge.

Once you reunite with your partner, run to the top of the area (up the winding area where Chris first falls) and Wesker should bunny hop after you. Once you're in the FINAL SHOWDOWN STAGE (DUN DUN DUUUUUN!), have the player controlling Chris stand behind Wesker. When the orb in Wesker's chest is visible from the FRONT, have Sheva shoot Wesker in the knees, so that he stumbles (don't shoot the orb, as that will push it out his back). While Wesker is making his "ooof!" face, have Chris grab Wesker by pressing X or Y. Then the button mashing minigame should start.

"Then shoot through me!"
"Ah, I stab you in the face!"
"Noo, my sunglasses!"

Enjoy the cutscene. Don't forget to fire the rocket launcher.

Alternatively, if you both have infinite rocket launchers, just blow the crap out of him as soon as the fight starts, eventually you'll kill him.
