Here are 2 great looking examples of clear software diagrams:

Both of these were created with Lovely Charts (http://www.lovelycharts.com/). This online software is completely free and has the capability to create really great looking MVC diagrams in a variety of different formats.

You can use Unified Modeling Language for your application. It consists of standardized diagrams like Use-case, activity diagram, sequence diagram, object and class diagram. Here's an introduction and tutorial about UML:
