He has mentioned in his podcasts and tweets that he leans more to the agnostic realm of religion but doesn't advertise it too much because I'm sure he doesn't want to alienate his followers. @drmatt is correct in Leo's admiration of Richard Dawkins. I've heard that many times in his podcasts as well.
He has also been critical of the Mormon church's support of Prop 8 in California, which also leads me to believe he is not.

But I do know he said something "wrong" to Neal Campbell (Geekbrief TV)
"I've lost the respect of a hero @leolaporte because I'm a Christian, but I'm not giving up the intellectual argument that transcends faith."

Leo has a clear admiration for Prof. Richard Dawkins. He has recommended his books over and over on his podcasts. Dawkins is one the the worlds most notable Atheists, in fact he advocates “Militant Atheism”.
Leo’s father was a paleontologist, so he was brought up with the belief in science, not myth.
In a recent episode of “Maxwells House” on live.twit.tv, they discussed the subject of Atheism, but did it in one of the most respectful ways I have heard. During this episode Leo asked the question “What would the world be like if Atheist ruled the world”. He seemed to indicate that he believed it would be a better place. Leo also mentioned that his wife often has to tell him to not discuss his beliefs in public. If Leo is an Atheist, this might be detrimental to his public career.
One of the rules of Leo’s IRC channel (irc.twit.tv) is the religion not be discussed during broadcasting. I have noticed that Leo has backed down on this topic lately because this is such a polarizing issue.
If Leo does send his kids to a Unitarian church, this would make sense. According to UUA.org, 46% of Unitarians consider themselves Humanist. Unitarians don’t believe in the divinity of Christ and are basically Deists.
Leo is one of those people you just like to like. Whatever his belief you must respect him for the generous and kind man he is.

I has also mentioned taking his kids to a Unitarian church. I'm not sure exactly what religion that is, and I'm not entirely sure he wasn't kidding either. But I do know he said something "wrong" to Neal Campbell (Geekbrief TV)

Catholic more likely and has numerous appearances on Catholic Podcasts. Laporte does not appear on any dessert book lists or fireside speaking engagements.
