That really sounds like a bug to me. You should be able to just drop the raft in the water and then hop in. I've seen a couple of other forum posts where this has happened to people, but it doesn't seem to happen that often.
In the video, go to time 2:57 and you can see what's supposed to happen.

Lego Batman, Free Play
The Lure of the Night level in Free Play, step 13, I'm having trouble with releasing the boat. it blows up.
TIP: Use super strength to remove the large boxes at the back of this area and then assemble the switch. Push the switch to put a boat in the water and then drive the boat. Go through the buoys in the water three times for a Lego canister (Free Play).
Q: When I go to put the boat into the water, it blows up. how are you suppose to get the canister if the boat blows up? and when I stand next to the
boat before putting it in the water, hoping that the white arrow will
show up so I can jump in beforehand, nothing.
