I have a few thoughts on this one. First off let me start by saying that I believe transporting an animal in a trunk is cruelty in my humble opinion. The trunk is dark cramped, uncomfortable, and in the possible case of an accident dangerous.
I think the question about coloration is a bit more nuanced, using most spray or brushed paint is right out, however non-toxic dyes and colors may be OK. Applying some types of dye may be harmless to the animal and may be applied similarly to or as part of a bath. I find it pretty tacky, however I do not believe it should be considered part of a chargable offence "Animal Cruelty"
Shaving is even less offencive then the above if it is a type of animal that is shaved anyway. Ex some forms of sheep, goats, poodles . . . The shaving may help keep the animal cool and the haircut can be evened out as needed.

One reads of similar paintings from time to time.
It doesn't hurt the sheep and it wouldn't hurt the goat. And neither could care less about their human's excentricities.
Here in New Orleans there is a Mardi Gras parade for pets, mostly dogs, called the Krewe of Barkus, many of whom are sprayed colors and all of whom seem to enjoy the outing and company.
However, this goat:

wasn't just decorated or transported poorly. It was intended as a sacrificial scapegoat to end an imagined curse. From Fox:
"Taking a page from the Chicago Cubs and their "Curse of the Billy Goat," a woman on her way to St. Paul for the Vikings' preseason game on Friday, painted a goat in the Vikings' purple and gold colors with Brett Favre's No. 4 shaved on its side and intended to sacrifice the goat, according to the Winona Daily News ."
I hope they charge her with everything they can think of.

Should the Brett Favre Goat lady face animal cruelty charges?
A Minnesota Vikings fan visited a auto repair shop in Minnesota with a goat in the trunk of her car. This was no ordinary goat, but a Brett Favre goat, painted in gold and purple, with Brett Favre's number four shaved into its fur. The goat was taken by animal control and the woman *may* face charges of animal cruelty.
Now, should the woman face charges for this incident? Let's say it was an unpainted goat in the trunk, would the charges still be valid? What if it was just a painted and shaved goat, is that animal cruelty too? As an added bonus, what about people who paint their poodles to look like other animals or artwork, is that cruelty?

Okay, a goat in a trunk is surely animal cruelty. A goat decorated, is crazy. Goats, I imagine, don't enjoy being groomed. My poodle loves to be groomed and if I had the creativity and time...I think he'd let me fancy him up. :D Decorating poodles=not cruel (depending on your dog)
Decorating goats and putting them in trunks= cruel

Goats and sheep are closely related. Sheep have been preferred by artists and eccentrics for painting. Here is Valerie Law's poetry painted onto sheep: http://www.valerielaws.co.uk/images/sheep.jpg
