I'm not sure if you are after recordings online or for sale so I will post links to both.
This is a YouTube of Bach's little fugue on a smallish organ

Found a lot of CDs at CDUniverse of Christopher Herrick performing Bach on organ but because I'm not familiar with his performing I'm not sure if he always uses a small organ or not.

Does anyone know of a good recording of Bach's little fugue done on a little baroque-ish organ rather than a big theatre one?

This is a great well-sourced answer. However, I would recommend remembering to make reference to all works by their proper names, which require capitalization: thus, Little Fugue in G Minor.
