I've had good experiences with this from Chase, Bank of America and Citi. If I can pay, but I misplaced the bill or forgot by a couple days, I have called them up, told them what happened and asked them to remove the last charges.

When I opened a Bank of America account, they actually gave me a couple late fee removal cards for just those things. Usually the number you can call is on the bill or on the card.
