I've done some research seeking evidence of a relationship...
It appears they have spoken on the telephone but as for a long history filled relationship there is little evidence. It does seem Kibaki is dear to Obama as he gave an official holiday in Kenya to honour the American president.

Obama's roots are in the Luo tribe, Kibaki's in the Kikuyu. Last year there was a lot of violence in the country after the opposition (mainly Luo) claimed Kibaki rigged the election result to stay in power. By a lot of violence I mean thousands of people killed, and maybe 600,000 people displaced from their homes.
A power sharing deal was eventually put together that kept the country from falling apart, helped by people like Kofi Annan.
So my guess is that while President Obama will doubtless have cordial relations with President Kibaki, he doesn't necessarily consider him his best buddy. More like someone that should be treated with respect for the position he holds, and his importance to the future of the country.
I would imagine Obama would be careful to not take sides in Kenya's internal disputes, but rather as the NY Times article suggests, reach out to to both sides and encourage them to work together.
