Is the best of Japan found in Tokyo?
You can leave an optional "tip" with Mahalo's virtual currency, Mahalo Dollars. If you are asking a difficult question that might require some research, or if you'd like a wide variety of feedback, a higher tip often leads to more answers to your question.

It depends on your interests.
I personally prefer Kyoto. In Kyoto there are places which are crowded, and much like big cites, but there are shrines and temples, where there are beautiful gardens, and everything is traditional looking.
In Tokyo I guess it is good to visit the Tokyo tower, and the the district called "Akihabara", where there are a lot of shops selling cheap laptops, cameras and such.
