I'd say passing yards is slightly misleading because there is much more emphasis on passing now than years ago, many great quarterbacks from the past didn't throw for as many yards due to shorter season, more emphasis on running, more wide open offenses today and defensive rule changes.

Manning ranks near the top in several categories, still in the end comes down to victories, I think. If he can get another Super Bowl victory or two Super Bowl victories, I would say he could very well go down as the best QB of all time. His other numbers will be at the top barring injury or collapse. As of now, I don't think he's the best of all time, top 5 though.

M$Personally, I don't think he is the best. He has fallen short many times, despite playing on some very talented teams. I think his stats are greatly inflated because he is has a tendency to rack up points, even when he is ahead, instead of running out the clock.
Although I am a Brady fan, I think that probably Dan Marino ranks up there near the top, he was able to do some amazing things on some pretty mediocre teams.
