Is Frank's bunny costume in Donnie Darko a reference to the Little Albert experiment?

I don't think that is necessarily the case. The Little Albert experiment utilized more than just bunnies for the conditioning. I think there may be more of a connection between the bunny in Donnie Darko and the rabbit in the book Alice in Wonderland. Of course, without actual input from the author of the screenplay, it would be hard to prove either way.

The movie takes place in The Northern part of Virginia toward DC in the fictitous town of middlesex (though resembling town names around the area)
There is an Urban legend about a bunnyman killer (look it up on google for more info) The Bunny custrume is a tributr to that
