Prerequisites: Quicktime Pro, Perian (download it now, then continue reading)
1. Now open your MKV file by dragging it onto the Quicktime icon in the dock as it usually opens with VLC by double click, if you have VLC of course.
2. Perian takes some time to open big files so let the progress bar reach the end.
3. Now have a look at the movie inspector.
4. If the Format info shows H264 or MPEG4 video, then you won't need to re-encode the video and convertion will be lossless.
The audio stream is usually AC3 and we will convert it to MPEG4 as AC3 streams are not supported inside MP4 files. That's not a problem as MPEG4 audio has very good quality, but... it's limited to 2 channels (Stereo) :-(
5. Let's export that video now with File -> Export (and that only works with Quicktime Pro)
6. Then select Export: Movie to MPEG 4 and click Options
7. Select the file format MP4 and not MP4 (ISMA)
8. Select the Video format: Pass through. That will stream your h264 or MPEG4 video track to the new MP4 file without re-encoding it.
9. Click on the Audio tab and copy the settings from my screenshot or select your desired audio settings. Note that some playback devices like Apple TV can only playback up to 160kbps audio!
10. The sampling frequency should be the same as the one from the MKV file. You can find it in the movie inspector window.
