How many calories should I be eating if I'm running 3 miles a day and wanting to burn fat?

Well, you are burning calories and fat by running those three miles. But don't do what my mother does: using running as an excuse for getting away with eating chocolate and/or ice cream! Stick to a healthy diet, and do not create any exceptions. Try with all your might to stay away from those cookies in the jar or the ice cream in your freezer. If you start eating more (or the same amount as before), you are not going to lose as much weight as you would normally.
HOWEVER: Focus on eating foods with low calories and high volumes. Numerous studies show that people stop eating once they finish eating the same amount, regardless of high/low calorie alternatives of the consumed food. Instead of starving yourself by eating less, eat the same amount (or more) as long as the foods you buy have low caloric densities (calories per serving/ounce/etc).
In general, dry foods and high-fat foods have the highest caloric densities. These should be avoided. Instead, look for foods loaded with water, fiber, and air. These tend to have the lowest caloric densities.
This means of eating is often referred to as "Volumetrics." You can actually eat more without losing weight if you eat the right food. More on this is provided in the link.
