You can also add PDF versions of eBooks by converting them, or reading them in a seperate program.
LifeHacker.com has a great post showing how to put your PDF ebooks onto an iPad, so you can read them in iBooks.

Basically, your going to download and install a programs called Calibre, which will convert PDFs into ePUBs, which is what iBooks uses.
It's pretty simple, but conversion is not perfect.
Image heavy books might not come out right. For those, it would be better to use a PDF reader App from the App Store. I personally recommend "GoodReader for iPad."
