At my grandmothers residence we had a lemon tree that started to grow brown spotted lemons, I can tell you that from experience the local weather pattern along with the rain ph and soil ph can cause lemons to start getting bruised like this.
Some things you can do to start the preventative process is to get a soil ph test kit and setup a rain gauge in your yard.
This will give you a general idea of where to go from there.
