For severe water stains, I've always found a stiff brush and a suede eraser to work best. Suede erasers seem to lift the textured surface of the suede that becomes flattened when it comes in contact with water. The stiff brush helps to finish the restoration of the surface texture. You should be able to find the suede eraser at any shoe store.

Does anyone know how to clean waterstains off of suede boots? They're Uggs or Bearpaws or someting like that.
