Same way they made a sequel to the James Bond "Casino Royale" prequel. They just continue the story where it left off.
Now, I have no idea what Wolverine 2 will be about (heck, I don't even know exactly what Wolverine 1 is about, besides what I've seen in the trailer). But I don't think it'd be too tough to make a sequel about it.
