My friend vacations there a lot and has a food blog, so she is a self-appointed critic. She said the best breakfast she had was at a place called The Pork Store Cafe.
She said, specifically, the corned beef hash was the best she'd ever had, but the pancakes and hashbrowns were also top notch.

I remember going to a place called "Mama's on Washington Square" about two years ago when I was in San Francisco. Awesome food and great staff, all-in-all a wonderful experience. Long waits at the door aren't unusual though, and they don't take reservations. Another option you might want to look at is called "Zazie". I've never been there but I've read great reviews about the place.
