This is a tough question...
I liked the The Manchurian Candidate and The General's Daughter, but I would have to say his finest film was Seven Days in May.
Seven Days boasts the famous confrontation scene between Burt Lancaster and Fredric March, which Frankenheimer often said was his personal favorite of all the scenes he had directed.
That scene remains on of the most taut, literate, and brilliantly directed sequences I have ever seen.

I haven't seen that many of his movies but I do like The Island of Dr. Moreau

John Frankenheimer directed so many great movies. Well maybe with the exception of Prophecy(1979). I'll say something more recent. I really liked Ronin (1998) with Robert DeNiro and Jean Reno.

I thought I'd follow up on Prophecy. The weirdest death scene that I've ever seen in a movie. No blood. No gore. Just... weird.
