Season 3, the Finale (episodes 22-23, aired together): This is the episode in which Jin, Sayid and Bernard are being held hostage on the beach by the Others, while most everyone else goes with Rousseau to turn off her transmission. Meanwhile Naomi makes contact with her boat. Charlie is in the underwater station and makes contact with Penny Widmore, but drowns. Hurley drives the van into the beach and helps Sawyer and Juliet rescue the captives. And we see the first flash *forwards* into Jack's miserable live after the rescue. Up to this point it was all flash backs. It's the first clue that the flashes might be more than just a technique to tell the story--there's a definite time travel element involved.
Here's the one bright spot, if you can call it that. I was never so happy to see Hurley:

After all this time I am still sticking to my original answer. My all time favorite is Season 3 episode 4 "Every Man For Himself". This is the one that goes deep into Sawyer's past and reveals just what made him the way he is today. Also in this episode Sawyer and Kate where held captive by the "others" and held in cages. This scene here still sends shivers down my spine and makes me wish my name was Kate!!

You know, from the very start the Others were cagey. When they were the Hostiles, they were cagey. Until I can figure out a reason for the cageyness, they're just a danger to everyone they come into contact with. The normal society's reaction to a group of people who have had a tragedy happen, like the original plane crash, is not to "infiltrate" them and kidnap them and torture them. It's to help them, and that has NEVER been the motive of the hostiles/others. Rousseau said something about a "sickness" that everyone in her party was infected with that made them crazy. I don't know if that was whatever it was that made the Others/Hostiles nuts, but I bet we'll finally find out next season.
