I personally didn't like Bad Wolf and the Parting of the Ways to that of Doomsday or Journey's End.
In response to your questions.
For the first question, "Why did Rose decide to destroy the Dalek?" - I guess you mean when she destroys the Dalek Emperor and the Dalek Fleets. She destroyed them as she wanted the Doctor safe from the Dalek race and kills them all.
In some respects she could control time as she could see time and manipulate it. She could see the all of time and space: the past, present and all possible futures. You may wonder why she didn't kill the Cult of Skaro or Henry van Statten Dalek - as Rose could see they were her past and future and she probably assumed it was unnecessary to destroy them.
Rose does not have "eternity" but she has absorbed the "time vortex". The Doctor saves Rose's life by taking the vortex energy out of her. Some novels have stated that, while regenerating, a body can absorb artron energy and feed it into the regenerative process. Assuming that the vortex energy is the same as artron energy, it is possible that the Doctor deliberately triggered a regeneration, possibly allowing him to absorb the energy from Rose. The regeneration then had to complete. It's also possible the vortex energy had a different effect on the Doctor's physiology when he absorbed it.
Bad Wolf represents Rose - for she is the "Bad Wolf". The writing Bad Wolf represents Rose. So in Shan Shen, when Bad Wolf appears it represents the return of Rose and that she is coming.
It also means "a warning" - as the Doctor said it was the end of the Universe.
