I think 8MPG is a drop in the bucket compared with the full cost of fuel for all of the vehicles and people that are assigned to protect him.
Seriously, between Air force one, the other executive planes, and the large motorcades that will be carting Pres. Obama around (Not to mention the cost of flying this car around), there will be a very large amount of fuel expended. While Biodiesel is not going to compromise the security of the president, the hassle involved in using a non standard fuel is probably not worth it.
Every new president gets a new car, the best we can hope for that if the worst comes to pass and he is attacked while in it, that it does what it is supposed to do and protects him and any other occupants. If a feature doesn't help protect the passengers (or keep them comfortable), then frankly there's not much of a reason to jump through hoops to get there.
It would probably be more efficient to convert other, higher use federal vehicles to Biodiesel in the name of saving fuel than it would be to modify something so purpose built.
