Car, and make sure all your vaccination and neutering/spaying papers are in order. Seriously.
Don't try to fly your pets accross the border unless you're willing to sit with the animals in cargo, papers in hand.
Sometimes what people do is fly close to the border and then drive accross, i.e. fly to Seattle with your pet, rent a car and drive to the border, clear customs, and drive on to Vancouver.
You can't mess with Canadian Customs. They have powers the RCMP can only dream about.
Cross on land, and Have Your Vaccination Papers.
