Assuming no drastic advances in technology in the next 15-25yrs. The most common transportation fuels will be Electric(Small vehicles) and Hydrogen(Large vehicles). They are interdependent and should be utilized in the best forms for each technology.
To elaborate they are essentialy the same thing it is the method of transmisson and storage that differs. One being converting electrical power (i.e Solar, Wind, Hydro) into hydrogen through one of various ways and then used in a vehicle. The other being direct transmisson and the utilization of batteries and caacitors to support transport. The biggest problem with developing alternative transit is fuelling the long range transportation industry(i.e. Rail, Transport Trucks) these require vast ammounts of energy and creating a infastructure to accomodate this will take time and cost a lot of money. However as demand increases it will become apparent that bio-based fuels are not the solution.
